| dc.description.abstract | Esta tesis desarrolla NEAConv, una arquitectura de red neuronal en grafos pensada para predecir propiedades de pares de nodos conectados, un tipo de problema central en bioinformática (similaridad molecular, interacciones proteína-proteína, anotación funcional) que las GNNs clásicas resuelven mal porque solo agregan información de nodos e ignoran la de las conexiones. NEAConv combina un mecanismo de atención tipo transformer que procesa nodos y conexiones en conjunto, con una función de pérdida híbrida que ordena el espacio de representaciones según la similaridad entre entidades. El modelo reduce el error de predicción de similaridad molecular un 87.5 % respecto de una línea base con perceptrones, y la ablación muestra que ambos componentes aportan de forma complementaria. Un resultado colateral importante: podar el grafo dejando solo las conexiones más centrales por nodo mejoró más el rendimiento que cualquier decisión de arquitectura, lo que sugiere que limpiar la red biológica pesa tanto como sofisticar el modelo. La arquitectura se validó además en predicción de interacciones proteína-proteína (donde supera al estado del arte en cinco organismos) y en anotación con Gene Ontology (donde iguala al mejor método especializado y supera a los demás), mostrando que los principios de diseño transfieren entre dominios. | es_ES |
| dc.description.abstract | This thesis develops NEAConv, a graph neural network architecture designed to predict properties of pairs of connected nodes, a type of problem that is central in bioinformatics (molecular similarity, protein-protein interactions, functional annotation) and that classical GNNs handle poorly because they only aggregate node information and ignore the information carried by the connections. NEAConv combines a transformer-style attention mechanism that processes nodes and connections jointly with a hybrid loss function that organizes the representation space according to the similarity between entities. The model reduces the error in molecular similarity prediction by 87.5% relative to a perceptron-based baseline, and the ablation study shows that both components contribute in a complementary way. An important secondary result: pruning the graph to keep only the most central connections per node improved performance more than any architectural decision, which suggests that cleaning up the biological network matters as much as making the model more sophisticated. The architecture was further validated on protein-protein interaction prediction (where it outperforms the state of the art across five organisms) and on Gene Ontology annotation (where it matches the best specialized method and outperforms the rest), showing that the design principles transfer across domains. | en_EN |
